Since processing is not the issue, first standardize fixation, eg 4-6 hours before processing or in the first reagent on processor. Change that first formalin every 200 blocks or so.  When well-fixed, small tissues will tolerate rapid processing. Finally, if your pathologists can read the slides and your immunostains work, then only make small changes. And ignore the CAP.
