Andria, another factor may be trimming the GI biopsy blocks.  If trimming increments are too large, it may rip some of the deeper tissue out of the block, causing holes or possibly the chatter you are seeing.  Check the block after trimming to see if there is any unevenness to the surface.  Also, is it limited to one person?  If not, it may not be microtomy, look at processing as others have already mentioned.
