Lol, I had the same problem. Yes the manual does not thoroughly explain this. U have to delete the protocol from the active stains list, edit the protocol and make sure reagents are linked to the correct buckets, then add the protocol back to the active stain list.
I'm not sitting in front of my stainer right now to walk you through screen by screen but that is the whole idea behind it. Delete it, edit it, then add it back. (When you delete it, it's not deleted from the stainer its only deleted from being an active stain protocol.)
I hope this helps a little. If you need further help, let me know I'll go to my machine and get the step by step info for you. You can also call their customer service # and they should be able to walk u thru it.
