The software ImageJ is commonly used program for doing image analysis with 
lots of macros and plugins available. 

For your purpose I guess you need good recognition of individual cells by the
program with the proper segmentation algorithm and tissue staining.

Dear Histonet members
I'm interested in image analysis of mice fat tissue, I would like to quantify number
Of cells per area and average cell size.
Does anyone know a software (+instructions/ lucid manual) which does that?
