Nick,
I agree with the advise given so far. Your problem is most likely in the "deparaffinization" process.  Try changing out and using fresh xylene - maybe bump the time up a little also by one - two minutes.  * Are you using a xylene substitute?  If so, this could also be your problem - try changing back to good old xylene for paraffin removal on your slides for IHC staining - 4 changes @ 3 - minutes each.
