I had the same experience and thought it was most likely due to the recombination that occurs in the BM during lymphocyte maturation - so the reagents are giving false positives. So instead I use cleaved caspase 3 IHC.

We met a problem with TUNEL staining on mouse BM(10% NBF fixed
paraffin). The protocol we used works very well with other
tissues, however, it gave us high background on bone marrow. Can
anyone give us some suggestions on TUNEL staining using bone
marrow?
